PROBLEM TO BE SOLVED: To provide a medical image processing apparatus, X-ray CT apparatus and medical image processing program which can display a color image that can be easily observed for an index related to the blood stream.SOLUTION: A medical image processing apparatus includes a data acquisition unit, an analysis unit, an acquisition unit, a generation unit and a display control unit. The data acquisition unit acquires image data including the blood vessel of a subject. The analysis unit performs fluid analysis to the structure of the blood vessel included in the acquired image data and obtains an index value related to the blood stream at each position of the blood vessel. The acquisition unit acquires information indicating the display situation of the index value as switching information of switching the display mode at the time of displaying the index value. The generation unit generates a color image in which the index value is reflected in the display mode according to the switching information with respect to the image indicating the blood vessel of the subject.
