The present invention relates to a pharmaceutical composition and a health functional food for preventing or treating thrombosis, comprising an extract of the seed of Nelumbo nucifera as an effective component, and more specifically, to a pharmaceutical composition and a health functional food for preventing or treating/alleviating thrombosis by potent platelet coagulation inhibition and blood coagulation inhibition, comprising, as effective components, a hot-water extract or ethanol extract of the seed of Nelumbo nucifera, and an organic solvent fraction of the ethanol extract or water residues after the organic solvent fractionation. The extract of the seed of Nelumbo nucifera as an effective component of the pharmaceutical composition and the health functional food for preventing or treating thrombosis of the present invention exhibits potent antithrombotic activity by inhibition of platelet coagulation acting as an initiator of thrombus formation, along with inhibition of thrombus formation-associated enzymes and blood coagulation factors； does not show any lytic activity to human red blood cells； has excellent thermal stability； and does not show a loss of inhibitory activities on blood coagulation factors and thrombus formation-associated enzymes even under acidic conditions of pH 2 and in plasma.
