The purpose of this invention is to provide an analysis method which, in a system in which cells derived from different individuals coexist, comprehensively and quantitatively evaluates intercell protein interactions and identifies significant interactions and strongly interdependent signals. This method of analysis of interactions of proteins between cells derived from two or more individuals involves: a step for obtaining, and grouping by individual, the expression profiles of the genes in the micro-environment in which the cells derived from two or more individuals coexist; a step for selecting combinations of two proteins that may interact intercellularly; and a step in which, out of these protein combinations, if, in one individual of the two or more individuals, the expression level of the gene encoding one of the proteins is higher than in other individuals, and if, in an other individual other than said one individual, the expression level of the gene encoding the other of the proteins is higher than in other individuals, then the interaction resulting from said protein combination is estimated, on the basis of the expression profiles, to be a more significant interaction between said cells which are derived from the two or more individuals.L'objectif de cette invention est de fournir un procédé d'analyse qui, dans un système dans lequel des cellules issues de différents individus coexistent, évalue complètement et quantitativement des interactions protéiques intercellulaires et identifie des interactions significatives et des signaux fortement interdépendants. Ce procédé d'analyse d'interactions de protéines entre des cellules issues d'au moins deux individus consiste en: une étape d'obtention et de regroupement par individu des profils d'expression des gènes dans le microenvironnement dans lequel les cellules issues d'au moins deux individus coexistent ; une étape de sélection de combinaisons de deux protéines qui peuvent interagir de façon intercellulaire
