Disclosed are methods, apparatus and systems for the screening, analysis and selection of microorganisms from complex heterogeneous communities, prediction and identification of their functional relationships and interactions, and synthesis of microbial ensembles based thereon. Also disclosed are methods for identifying and measuring the absolute cell number of microbial types and strains as well as identifying network relationships between active microorganisms and environmental parameters.
