A system and method for monitoring a surgical site during a surgical procedure using a computer controlled surgical instrument is provided. Generally, the method comprises: treating an incision pathway having one or more incisions； Determining a correlation between the incision site and one or more critical regions to generate an alert indicating that there is a moveable end effector factor in a defined adjacent region of the one or more critical regions； Allowing a computer-controlled surgical instrument to act on target tissue within the incision site and exclude said one or more critical regions； And requesting that the user has recognized the alert to continue processing the incision path. The present disclosure also provides a system and method for minimizing user fatigue in a partially computer controlled surgical procedure.
