Systems and methods are presented that allow for selection of tumor neoepitope that is subsequently used to generate recombinant nucleic acids encoding one or more polytopes that are optimized for proper transport and processing. In a preferred method, the polytope is encoded in a plasmid and/or viral expression system for use as a therapeutic.
