The present invention relates to a circulation filtering system which: performs purification treatment by a microbial filter medium by introducing breeding water discharged from an aquaculture tank to a biofiltration tank； returns to the aquaculture tank a part of treatment water discharged through the biofiltration tank； and reintroduces to the aquaculture tank the remaining treatment water discharged through the biofiltration tank after supplying the remaining treatment water to a sedimentation tank and performing the settling process of solid components. More specifically, the present invention relates to a modular seawater circulation filtering system and an operation method thereof which are provided to achieve the improvement of purification performance and the reduction of energy consumption at the same time by: installing a funnel discharge chamber in the bottom of the biofiltration tank； penetrating a cylindrical distribution chamber in a vertical direction in the center side of the discharge chamber； installing an inlet pipe of breeding water in an L-shaped pipe line penetrating the center part of the bottom plate of the biofiltration tank from one lower side surface of the distribution chamber； connecting an outlet pipe of treated water with the other side of the lower part of the distribution chamber； forming the inlet hole of the treated water through the outlet pipe on the body side of the distribution chamber corresponding to the upright part of the connection part of the discharge chamber and the distribution chamber； condensing the inflow path of the breeding water and the discharge path of the treated water into a double pipe type to minimize spatial constraints caused by piping facilities； enabling the rapid pre-installation of the pipeline without confusion between the inflow and outflow of the pipe； applying the inflow pressure of breeding water to the flotation and mixing work of a microbial filter medium； and having rest time at intervals when
