The present invention relates to a medical device diagnosis apparatus to diagnose incorrect operation of a medical device, and a control method thereof. According to the present invention, the apparatus comprises: a communication unit connected to the medical device to be diagnosed to receive data and a control unit to select one of a plurality of configurations of the medical device to be diagnosed based on the received data, and to calculate a difference value between input/output data of the selected configuration and input/output data corresponding to the selected configuration among reference data. When the calculated difference value exceeds a preset value, the control unit determines the selected configuration as an abnormal state.
