Presence of aroma in rice is considered as special trait, which determines its market price, and it is mainly due tothe 8 bp deletion in exon 7 of the fgr gene in chromosome 8. In this study, we have developed a novel, simple and efficient PCR-RFLP marker to discriminate the rice varieties based on the aroma. The primers were designed to target the InDel polymorphism in thefgrgene. Restriction enzyme HpyFlOWl was chosen for RFLP analysis, as it recognizes the 8 bp deletion region of the exon 7 of the fgr gene and can discriminate rice varieties based on the restriction fragment sizes of the DNA. The results showed that aromatic genotypes produced a single fragment of 511 bp and non-aromatic genotypes produced two fragments of 356 bp and 163 bp, henceit can clearly discriminate both the rice genotypes. Using this method, we have also proved for the first time that, traditional rice genotype Gandhakasala is an aromatic and Jeerakasala as non-aromatic rice variety. This novel PCR-RFLP marker system is highly reliable and simple compared with the already reported markers which require multiplex primers and high percentage agarose gels for separation of DNA fragments. This molecular marker system can be a useful tool forcommercial rice industries for quality control purposes to check the adulteration of non aromatic rice with the expensive aromatic rice genotypes for commercial gain and also it will be very useful for the rice breeding programs to select the pure lines.
