The present invention relates to a system and a method for flushing a pipe using micro-bubbles which employ a micro-bubble generation system in a pipe and use compressed air/ozone gas to increase a fluid flow in the pipe by generating and injecting micro-bubbles to simultaneously perform foreign substance removal and sterilization work by bubbles. The system for flushing a pipe using micro-bubbles comprises: a first filter unit installed on a connection line installed on a pipe to filter out a foreign substance contained in a fluid flowing in the pipe； a clean water tank to store clean water which has passed through the first filter unit； a water pump connected to the clean water tank to supply and circulate the clean water； a micro-bubble generator connected to the connection line between the water pump and the pipe to generate micro-bubbles to inject the micro-bubbles into the pipe； and a first UV sterilizer installed on the connection line between the water pump and the micro-bubble generator to sterilize the clean water.
