The present invention relates to an electronic payment system by a mouse separating fingerprint recognition and finger vein recognition, capable of replacing a credit card payment method, and a method thereof. According to the present invention, in the electronic payment system using fingerprint and finger vein recognition, a mouse (M) photographs a fingerprint and a finger vein, wherein a fingerprint recognizer (1000) is formed in the left bottom of the mouse (M) and a finger vein recognizer (2000) is formed on the top of the mouse (M). The fingerprint recognizer (1000) has a rectangular contact type fingerprint authentication module device unit (1000a) formed in a fingerprint recognition mounting edge (1000b).
