The present invention relates to a method and a system for processing a medical image. According to the present invention, the method for processing a three-dimensional medical image constructed by three-dimensional X-ray images of a patient comprises steps of: calculating a first medical image which is an average image with respect to a rotation angle by using the three-dimensional medical image applying a first filter which is a noise removal filter to the first medical image to generate a second medical image calculating a variation of each of the first and second medical images and correcting the three-dimensional medical image by using the calculated variation. Through the above-described constructions according to the present invention, a ring artifact and noise of a CT image can be removed without losing the original X-ray image.
