The present invention relates to a medical image division apparatus and a method thereof. According to an embodiment of the present invention, the medical image division apparatus enables a user to input seed information for dividing a background area and an area of interest as a user wants, thereby dividing the background area and the area of interest as the user wants instead of dividing images of specific areas such as bone, liver, and lung areas. The medical image division apparatus builds minimum spanning forests ( MSFs) for the image division operation, divides the background area and the area of interest in an input three-dimensional image based on the seed information input by the user regarding the three-dimensional image as well as generating a three-dimensional volume image regarding the divided area of interest to accelerate the division processing speed.
