A method for establishing a three-line assorted breeding system for Argopecten purpuratus-Argopecten irradians concentricus hybrid scallops and application thereof. The three lines comprise a sterile male line, a maintenance line, and a restorative line of the Argopecten purpuratus-Argopecten irradians concentricus hybrid scallop, wherein Argopecten purpuratus-Argopecten irradians concentricus hybrid scallops are a hybrid progeny of Argopecten purpuratus ova and for Argopecten irradians concentricus sperm. First establishing a large quantity of Argopecten purpuratus and Argopecten irradians concentricus first generation hybrids, and finding therein sterile then successively backcrossing using Argopecten irradians concentricus sperm, respectively selectively breeding a sterile male line-maintenance line combination in which all progeny are sterile males, and a sterile male line-restorative line combination in which all progeny are hermaphrodites and finally hybridising the sterile male line and maintenance line to produce sterile male line parent scallops and hybridising the sterile male line and restorative line to produce Argopecten purpuratus-Argopecten irradians concentricus commercial fry.
