The present invention relates to a method and a system for dividing a brain region by using a magnetic resonance imaging (MRI). According to the present invention, the method and the system for dividing the brain region using the MRI generate an initial lateral ventricle region by using a standard brain map image and update the lateral ventricle region based on the brightness value threshold, thereby increasing accuracy and efficiency. In addition, the method and the system for dividing the brain region using the MRI of the present invention generate the initial lateral ventricle region by using a standard brain map image, so it is unnecessary to manually input a starting point, and the brightness value threshold reflecting characteristics of the individual MRI image is automatically set by analyzing the brightness distribution of the initial lateral ventricle region generated by an individual MRI image, thus it can be performed with respect to the MRI T2-emphasized MRI images or FLAIR MRI images as well as T1-emphasized MRI images. Since operating in such a way that the lateral ventricle area is updated starting from the initial lateral ventricle region other than one start point, only the small number of limited repetitions are performed, thereby preventing the region from excessively expanding along cerebrospinal fluid voxels, so the lateral ventricle region of an analysis subject is automatically divided very quickly and efficiently.
